How are you going to add custom header?

There is no enable/disable header option.

You will add your custom header with custom codes? So you will not use the current header?

If so, please override header.php file and insert your header layout.

Or, you can hide current header with css code.

header.main-header { display: none; }

Maybe, the problem is caused by permalink issue.

Please try like this.

Go to dashboard->settings->permalinks, and choose "Post Name" option in "Common Settings" like screenshot.
